Most of the coffee is grown in tropical and subtropical regions. At present, commercially cultivated coffee is mainly Arabica coffee and Robusta coffee. In terms of identifying and evaluating coffee germplasm resources, research generally focuses on identifying and evaluating morphology and rust resistance. This is not conducive to research focusing on innovative ways of using resources and selecting and breeding superior varieties.

ISSR molecular markers offer the advantages of both RAPD and SSR molecular markers. It has been widely used to identify coffee varieties, map their genetic resources, analyze their genetic diversity, locate genes and other research, and evaluate the genetic diversity of coffee germplasm resources. Using ISSR molecular markers, we have been able to assess the genetic variation within Arabica coffee species, as well as to effectively identify genetic variation within Robusta coffee from different gene pools as well as the genetic diversity among different coffee species and to identify the genetic differences between coffee populations in different regions. We also use molecular markers such as RAPD and ISSR molecular markers to effectively analyze genomic similarity among multiple coffee genera. This will enable researchers the opportunity to analyze the strength of the association between coffee genomic similarity and the geographical distribution of the species. To date, we have performed several studies using ISSR primers to analyze the genetic structure of Ethiopian coffee wild species and local varieties. In addition, we have also analyzed the genetic diversity of Arabica coffee and so on.
